What is the best way to upgrade Tigase server software? Do we need to reinstall the new version or is there a simple way to upgrage the current one?

Preferred way is to (assuming you are using distribution archives) unpack the archive with new version next to current one, stop the old instance, copy over configuration (@etc/@), certificates (@certs/@), start new instance. This way you have the ability to quickly rollback to older version.

What about the database? Do we need to do database migration when we upgrade the Tigase server? Where can we get database migration scripts?

If you upgrade from 5.1 to 5.2 - yes, you have to upgrade a table "muc_history". As I remember - that's all.

We updated it manually (added a couple of new fields)

That's correct. Other than that there hasn't been changes in the schema file that requires upgrade. Message Archiving component schema was extended, but the upgrade will be handled by the component when new version will be deployed.
